Is there a way to change the COM port numbers or reassign them in Windows 98 SE?

Try swapping the resources in Device Manager.

 

You could add dummy ports in Win.INI then the next port to install will be named the next in the list. Remove redundant ports in Win.INI. Example of port config under [Ports] is COM2:=9600,n,8,1,x

It depends of software you try to run, to be precise. Few options:

1. HARDWARE Registry Subkey (HKLM\Enum\). Search registry keys with name == "PORTNAME"

2. BIOS Data Area, 40h:0 - 40h:7, 4 WORDs, BIOS known COM port base addresses.
