1. how about adding checkbox for each line (if it is not checked just add REM in front of the entries)

this would solve the ignoring of REM marked lines if importing

2. settings specific for the cmd file could be in the file (something like header of comments)

>> if you have more files to work with like it was mentioned it would be simpler to maintain settings i think
