Don't use RegMon anymore use Process Monitor, it is its successor and it has some important new features such as non-destructive filtering. What you could do is filter every process except the application you want and then filter or highlight further by 'Result', such as only *changes* to the registry and ignore *reads*.

The advantage is it is real time, however you need to create the registry file yourself.
