If you are using the $OEM$ approach, you can put a copy of the i386 folder in the $1 folder. This will copy all the files over for you, and you don't have to worry about code.

Use GuiRunOnce for copying i386. Add commands that are described in topic you are reffering to (copy and reg file)

You can use any method you want to make it copy at any time... GuiRunOnce works fine. As for copying, copy or xcopy would do the job (and MD to create your destination directories and what not)

Yes, if you are using the optimize in cdimage, as described in the main guide, then you won't notice that on the cd. So everything should fit fine.
