Every time I make an nLite session, in my partition D:\ I get a folder titled 68fd9f06b55fffaabe and inside is an executable file called fixccs.exe. I did some search and found out it was a file by Microsoft, but why is it activated duting nLite sessions?

Get rid of any of these hotfixes if you are integrating them. They are intended for fixing specific problems and/or manual install of Service Pack.
