Well, YES there's a difference. Didn't you notice the Version Number and the link originally given says BETA?

MSI Afterburner Version 2.3.1 (2013/1/23)
MSI Afterburner 3.0.0 Beta 9

When I download the beta on each site they say

MSIAfterburnerSetup300Beta9-[Guru3D.com]

MSIAfterburnerSetup300Beta9

Are these the same? What's the difference from guru3d? And do you recommend me to get the beta or the stable release?

Your choice of "Beta" or "stable I suppose. Beta's are usually (sic) "pre-release".

http://webtrends.about.com/od/glossary/g/beta_define.htm

A beta test is a limited release of a product with a goal of finding bugs before the final release.
Basically, they're shooting for the next Full Release v3.

The Beta from each site is undoubtedly exactly the same.

MSI Afterburner 3.0.0 Beta 9 Download - Guru3D and MSI have been working hard on AfterBurner, today we release an updated this Beta revision of Afterburner, this application successfully secured the leading position on graphics card utilities.
Notice BOTH names mentioned?

If in doubt, try the "stable" release first and see if you're satisfied with it.
