Sometimes they are a bit behind with the WUD lists so just compare what you download against my list to see if anythings missing.

The ISOs are for updating machines that are offline or can't get to a WU server, but they're also useful for grabbing all the updates as well. I personally use WUD, but the ISO would work as well.

Depends, really - considering XP and up don't need IE to do automatic updates, not sure why it's a problem. Autopatcher might be a viable solution for you.

Every 2nd Tuesday of each month MS releases a security bulletin summary. For example http://www.microsoft.com/technet/security/...n/ms09-oct.mspx

Find the bulletins that pertain to your OS and applications and there will be download links there.
