I am almost finished with a class project that will show the differnce btw a modifed os and a stock os. I was wondering which is the best benchmark tool to use to do a comparison btw the 2 OS's?

What is considered the "best" is highly subjective. As well as benchmark software, you could also run Burn software as well. Here are a couple examples:
