You can use RT Seven Lite - it will automate the process. Just run it, select the install.wim to configure.
When it loads the install.wim Ultimate image, select Components from the tasks pane.
Click the Features removal button.
From the list on the left side, check the components you want to PERMANENTLY remove,
Click Apply button when done.
After that click the commit button.

The WinPE 3.1 is available as a download in the WAIK for Windows 7 SP1. Its really a waste for the most part. Is there a specific reason why you want the WinPE 3.1? I skipped it entirely and went from WinPE 3.0 directly to WinPE 4.0. Whatever new goodies were available in 3.1 didn't really effect anything I was doing, so I skipped it.
WinPE 4.0 can cause problems when integrating drivers for Windows 7 \Windows Server 2008 R2 (see this post: ).
I found out that dism fully installs the updates offline - only the applicable ones.
One can delete package uninstall files to minimize boot.wim size - something critical because boot.wim is loaded in RAM.

What updates are you putting in the boot.wim? I've only installed a hotfix to a boot.wim ONCE.
Thanks for the answer. The truth is I don't want something specific to import I just checked windows pe 3.0 files version and as it is the SP1 original 6.1.7601.17514 but not the latest one (6.1.7601.17965) I wondered if there was a way to update Windows PE files to that version (I have already updated install.wim to 6.1.7601.17965 by including all post-sp1 updates).
Any help would be grealy appreciated.

I know that this is possible using Deployment Image Servicing and Management Tool (DISM). However, I have some questions about this:
Are the updates installed offline or applied when Windows PE starts?
Can I install updates for all the included in the boot.wim image system components?
Finally, is there a way to install these updates after applying boot.wim to hdd - http://technet.microsoft.com/en-us/library/cc722114(v=ws.10).aspx describes it - and then recapture boot.wim?

The problem is unsuccesful installation of driver in the driverstore. Try forcing unsigned driver installation when deploying with dism. If this does not fix the problem, then it is deeper and probably related to Windows 8 kernel, as stated in a previous answer.

Joscon is specifically speaking about Service Pack integration, which indeed must be done online and resealed (aka reverse integration). Given you can legally download a Windows 7 ISO with the latest Service Pack integrated, there's no viable reason I can think of to still be doing such a thing. After that, all other hotfixes should indeed be integrated offline using tools like MDT or SCCM (which is how Microsoft does it). Again, there are other tools, but those are the ones from Microsoft.
Thanks for the info. I will try using MDT as an integration program and will report if I met any problems.

I read the PDF, and I don't see this as circumventing activation in a malicious way or with any malicious intent. While it's a bit of a gray area, I don't feel like this violates the rules (and if you did use it to do so, validation would fail within a window of time anyway if a lot of installations decided they all had the same activations, making those installations broken). For what it's worth, preferring online updates (which are larger, need to be staged, and take longer to install) would not necessarily the best, easiest, or even wisest way to do this, but yes, it should work. It would be wiser to use a tool designed to handle this (there are many, including official Microsoft tools and others such as ones that exist here), install the updates offline during the initial setup pass, and the resulting installation would have a smaller disk footprint and setup and capture faster, but this would work if you were in a real pinch.
Interesting comment. Of course offline integration of updates can be fully automated. But read please this Technet thread:
A Microsoft technician suggests that using sysprep and then capturing is the best method to integrate updates (in the specific thread the discussion is about SP1) and implies that it is very close to the method used internally at Microsoft.
So offline integration of updates is enough on a monthly basis, in order to keep up with the latest updates. But a true rollup of updates (a kind of service pack) should be created using sysprep method every 6 or 12 months because only such distributions can be fully customized (some users report that they cannot permanently remove several Windows components from distributions with MSU updates integrated offline). Given that Microsoft has no plans for further service packs, I believe this is the best strategy.
What is the best strategy to integrate updates? Please share your opinions.

Discovered a not-so-popular method to slipstream updates in Windows 7 installation disks.
This method uses syspreping a virtual machine + resetting WPA original settings.

You can also mount the install.wim image, then copy a folder -e.g. SPDrivers - which contains all the drivers you want to add to let's say \Windows\inf folder.
Then edit HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\DevicePath registry key offline and add the paths of the %systemroot%\inf\SPDrivers subfolders - only those which contain driver inf files - to the key's list.
You can delete this folder and revert HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\DevicePath to its default value %systemroot%\inf after Windows setup completes - in setupcomplete.cmd file.
This method will ensure that redundant driver files are deleted after installation completes.
