2003 Server Build problems with file over writes

I have done successfully, a 2003 sp1 build, adding hot fixes etc, and the system builds fine, but, if I go to IE or any program, and I get the

MS message "A new file is trying to over write the existing file, place original CD in to drive to revert back to the original". So some how the file protection system kicks in.

I can not find why this should be happening, as the build goes on fine, I was wondering if some hot fixes that’s slip streamed in is causing this

any help would be appreciated
