I know this is extremely late but I just had the same issue. :)

I apoligize if this has been documented elsewhere.

I've searched a little and found nothing else about the cause.

(display properties>settings>advanced>general>DPI setting)

I believe its caused by the remove extra fonts option.

Custom DPI settings seem to depend on the fonts from these files
