Windows won't save settings on restart

I have just done a format and installed my latest UXPCD.....

However I notice no matter what I change, after a reboot all settings go back to how they were before... For instance: I changed my winamp skin from classic to modern, updated some firefox things and went for a reboot. When it came back it had the old settings for winamp installed. Also it seems the firefox updated settings are also not being saved. I think its something preventing the registry from saving settings and it only keeps what you change temporarily.

I found this in my event log:

Windows saved user BART\Administrator registry while an application or service was still using the registry during log off. The memory used by the user's registry has not been freed. The registry will be unloaded when it is no longer in use.

Does anyone have any idea what is causing this? I can post my winnt.sif ect.... if you feel it will help.
