Is there a way that I can maybe add registry keys to include exceptions into the firewall when windows starts up? Or maybe have a file to exe. after the install to add exceptions?

There is a small discussion about the firewall over at the MSFN Guide page. HERE It says:

If you want to leave the Windows Firewall enabled but also want to preset the settings, check ref.chm under Unattended.txt > [WindowsFirewall]for more information as it is too large to cover here.

So, I'd advise getting a copy of the Ref.chm from the Deploy.cab referenced and linked on that same page

Alternatively, you can get a copy of Regshot and look at the differences in the registry before and after you apply your firewall rules. The registry entries are really quite simple.

The key you're most interested in is

HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Services\SharedAccess\Parameters\FirewallPolicy\StandardProfile\
