There are a couple of ways you could do this.

Easiest would probably be to try SetACL, which is a commandline tool. It will do registry and file/folder permissions. It will set them for a group or a user, etc.

It can be called directly, or from within a batch file, etc.

Perhaps if you posted your RunOnceEx, and which Registry entries you are trying to change permissions for, I can help you a little better.
