There's a lot of DOS proggies that can not handle a very large directory listing, like 4DOS.  It's something i just avoided doing. 

Even installing Windows with lots of files can make DOS choke.

Did you try running a cache program, like smartdrv.  This can help, or running DOSSHELL in Windows.

Running SmartDrive didn't work. While Windows is capable of handling thousands of files on a FAT partition, it can only handle up to 2 GB hard disk partitions per drive.

Like I said before, if I wanted to run software on a hard disks with thousands of files, I'd avoid MS-DOS Shell.
