how to work if I need run 2 soft

When I use AutoAI edit auto install soft, I find I need install two program setup1.exe(main program) & setup2.exe(Second program),

I try to edit below script:

run("setup1.exe")

....

....

....

run("setup2.exe")

it's mean two soft simultaneity run, why? How to do when setup1.exe run finished then run setup2.exe.
