Then I could just click the applications I wanted, and the ones I didn't I could just uncheck. After that I would click next, and they would get installed. I'd like to install my registry tweaks at the beginning too.

And the "registry tweaks first" is not a problem at all - just change the commands appropriately to get the tweaks apply first.
