You can run quite a lot of executable files silently by supplying additional parameters, which can also be used to configure the application in some cases. MSI-files for example can be altered sometimes or you can use MST-files to configure them. Some applications store their settings in a file or in the registry, both can be editted as well if needed. As for the location of the executable files, it doesn't matter if they're located on a server or on a workstation. Have a look at the Unattended Guide as well, which should help you get on your way.
